It has been far too warm to punish the people who live in the house with a fire. We did a very small burn after completing it but of course the stove was soaking wet. Fingers crossed they will have a fire on Monday. I will update then.

Stove is burning well. The door frame was wrapped in ceramic fiber paper but could have used a few more pieces on the top. Expansion of the frame which is about a 2mm at 500 degrees F has caused a crack to open in the brick joint above the box. Hopefully this will stay put now that the steel has shoved the brick up.
Also their are complaints of a slight smokey smell my nose could not detect (I believe my nose is rather desensitized) so we will add some feet of pipe to the top of the chimney to improve draft a hair.

Sorry orange it hasn't been cold enough to gather that data. I think they've had about 2 per day with weather dipping just below freezing at night so far.

Finally an update about this stove.
Today I added 6 feet of insulated pipe to the top of the masonry chimney. the house is located at the bottom of a mountain and has frequent issues with back drafting. This has occurred regardless or the stove attached to the chimney. Hopefully this will help.
The stove does not burn cleanly(visible smoke) with or without the bypass open. It clears some with the door slightly ajar and the bypass open. I followed DSR2 specs taken from sketchup drawing. The only alteration I made was the size of the airframe/door frame tubing to match what was available but did not go to a smaller cross sectional area.
I'm going to double check my measurements when I get a chance just to be sure I did not shrink something accidentally.
I observed the burn from start till large coals. The wood was split last winter and stored in the dry.

After checking that all ports and intakes were within spec I looked further afield and found the issue.
The floor channel was laid in a trough in the firebox floor in the usual way. Beneath the channel is a series of columns that support the firebox. These columns are not closed and were allowing air to come around the channel. This recirculated stove air was replacing the fresh air that should be coming in the the intake. I had originally placed ceramic fiber paper in this slot to act as a gasket but the channel was a loose fit to facilitate removal for cleaning. I cut a piece of tight fitting sheet metal to close of the slot from the rest of the stove replaced the floor channel and the stove performed as expected.
Next time I won't cheap out on firebrick and will lay a double layer solid floor.

During development of the original batch box rocket I tried the effect of EGR in a heater. This EGR is well known in the diesel engine world and stands for Exhaust Gases Regeneration. Some of the exhaust gases are fed back into the cylinders to create a leaner burn.
So I tried to fed some of the exhaust gases back into the firebox, later in the riser as well. As you found out, it won't work in a batchrocket heater like that, rather the opposite. The whole of the system is very picky about leakage and smokepath friction, by the way.
Having said that, I am relieved you found the culprit.
